When restarting from Windows back to the rEFInd boot manager (OR directly into MacOS via Bootcamp Application), keyboard and trackpad were disabled. Shutdown and startup is an easy fix. Whenever there's eGPU detection/initialization issue in Windows, I would shut the MBP down, unplug the TB3 cable and turn off eGPU.
